Since the squid turned into its fossil form, Ven wrapped it up tightly in several layer of cloth and stuff in the bottom of his satchel, far away from any moonlight. Stunky's ball is right beside it, to keep both valuable Pokémon in the same place for easy access and storage.

On occasion, the Omanyte comes to life anyway - seems it doesn't need direct moonlight. But apparently the Pokeballs don't recognize this as a Pokemon for the purposes of sending one to the PC.
And Omanyte can't see the river so he just oozes goo onto Ventus' belongings and goes back to "sleep."

If the fossil actually revived in his bag and just sat there, then it just going to fossilize in the direct morning sunlight the moment it makes a move for him. Such is the way of its predicament!

All his stuff is also going to be covered in (blue?) goo, though, so there's that to also consider. And it's what I was primarily referring to.

And it's what I was primarily referring to. ...Well, its not like his stuff is unusable in that state. His journals are completely water proof/stain proof, and everything can easily be washed off, so its not that much of a burden. Just a sticky one!
