also there is a backup folder in the game's files. Shouldn't ever have to start all over!

I think I may have worked out what happened, based on what you told me in the Discord.

The save file structure was changed twice, in 1.0.3 (they increased the amount of PC storage space) and in 1.1.0 (changed how options worked for Nuzlocke mode, to include the new optional clauses). Those updates were able to read and convert save files from previous versions, but I'm wondering if it wasn't perfectly done and, e.g., 1.1.0 doesn't recognise a save from 1.0.0 (like yours was) without it having gone through 1.0.3 first.

That's my guess anyway. I don't claim to be an expert on the save file structure (and I haven't tested this) so I can't know for sure, but maybe someone actually involved in the game's development can weigh in?

We MAY have accidentally broken comparability with beta saves (we haven't gotten a chance to actually test it) but anything 1.0 and after shouldn't have any problems transferring. On the other hand you can't use post-1.0.4 saves on older versions.
