Jailbreaks most recent installer contains 1.0.4 that could be why you're not finding the patcher.exe
Just a quick note about the patcher, when you run it, it downloads and installs the most recent update. So regardless of what version you run patcher.exe in, it will bump you up to 1.0.4
Your Pokemon Uranium Folder by default is located at C:\Program Files x86\Pokemon Uranium Team\Pokemon Uranium 1.0
(Running the patcher will not change the folder name.

After this, if it still doesn't work you'll have to start a new game. I know you're not very far but it still would have been nice to get this fixed for you so I'm hoping this last bit does it for you.
