(...) Nathan thinks Ventus was a fool, not Shiva. He doesn't feel like he needs to apologize to Shiva either, since she's not the one he was quarreling with, nor does he think he's the one at fault here (it was Ventus that started it, after all. And threatened to attack him after he stated some of his reasoning as calmly as he could manage). That's why he messaged her and not Ventus. Seeing as Shiva hasn't said a word about the Deyo flowers to Nathan, he's not got any quarrel with her yet.

She doesn't know a thing about the deyo flowers. After all, they were not listed in any of her books - to her, these were just strange but very lovely flowers that had some weird yet unharming effect on Pokemon. Seeing how negatively Ven reacted to these though, she decided that it may be better to avoid them. Ven would not react like this without a reason, probably that's what Nathan missed and Shiva quickly noticed. All he cared was about Ralts. He doesn't have to aplogise to her directly, but she at least expects him to be sorry for what he caused with his determination to stay and investigate these flowers. Whether he is, is absolutely your choice.

It's true, she dislikes conflict... But she doesn't care to intervene like Vincent did. That was a thing between Nathan and Ventus, intervening would just make everything more difficult.
