Yeah, the writers decided to base HP values on the size (and partially weight, I guess) of the pokemon rather than in-game stats.  The Attributes are where the stats are mostly reflected.  There's still odd things like Blissey only having 2 Vitality at max, though...I get that it's frail physically in the games, and is rather average in size, but you'd expect it to take more than 2 or 3 hits since it's known for being such a defensive beast in the games...
