It doesn't so much 'break' it as much as vastly speed up the process. And makes breeding genderless mons much, much less of a pain. The main series gets off easy even without hacks since the Friend Safari has Ditto guaranteed to have at least 2 perfect IVs. And they aren't the rarest encounter out of everything findable there, either...getting enough Duplicat with perfect IVs bewtween every stat is definitely the most difficult part about breeding in Uranium. Particularly when breeding those genderless mons.
Even with a Dupligod, if you don't start with the correct nature and/or aren't getting the IVs to properly line up with the wanted ability, then the breeding can still take awhile. You just won't be worrying about the number of passed IVs and genders of the bred pokemon as much, so the process is simplified a bit.
