I have been applying that rule whenever I remember to.
The only Pokemon with Disobedience are Kirlia, Arbok, and Noibat - the latter two perform very few training rolls. So basically Kirlia is the only one who's gotten away with it, and Kirlia's Loyalty is so high (in practice even if not numerically) that it would be kind of silly to say he's hard to train. Maybe when he evolves.
For disobedience, I guess I've just been making opposed Loyalty vs Disobedience rolls, instead of reducing a single Loyalty roll. This will produce the same result on average, so who cares.
