The only thing that needs to be said is that it involves bringing down Almanac, nothing more. He'll understand perfectly after that. The issue can't really wait until after the plot's rising action/climax is over, either. It's boiled over too much.
Who says it could have varying effects though...
If Kirlia ends up telling him, that's a bad sign. It likely means Kirlia's not feeling very confident Ventus and Shiva are concerned enough about Nathan's well being and is becoming a bit more distrustful of them.
If Shiva tells him, then that fixes almost everything. It'll still take time to fully heal, but it's the most effective solution. The least likely event to happen though, unfortunately.
If Ventus tells him, then Nathan will still have reason to be distrustful of Shiva. That's going to be hard to fix, and it's going to be REALLY painful for him. This includes if Ventus says it before Nathan storms out of the Center, and it might not even change the end result.
