He doesn't really fear those because of one simple reason: everyone can use pokemon, so there's easy access to ways to fight back even if your facing such forces as long as they aren't overwhelmingly powerful compared to you. Red has also proven that it is possible to fight even the most powerful legendary pokemon if you are skilled, dedicated, and determined enough, which helps solidify that belief greatly (in my notes from my discussions with Iron about the timeline earlier in the campaign, Red and Blues' travels are the only ones that have practically no secrets from the history books)
