Well, unfortunately, Nathan is still rather inexperienced with this whole 'friendship' thing when it comes to other humans, even though he's had almost 4 weeks to try and get used to the daily human company. His strongest bonds are with his pokemon, primarily Kirlia. He can handle pokemon just fine. He knows each species has specific needs/wants and that it's not too terribly difficult to provide for them, and he's had far more time bonding with Ralts/Kirlia than anyone else outside his immediate family.
It's those daily relations with Shiva and Ventus that trip him up. Two vastly different people that are far, far more complex than any pokemon. Brief interactions are fine. You won't see Nathan have any problems with Miller since things are progressing more gradually without any negative interruptions so far. He knows where he stands with Miller, Flick, that Mega-Pinsir using Scimitar, etc.
Trying to socialize with Shiva and Ventus has been a veritable emotional roller-coaster for Nathan, though. And it doesn't look like that's going to stop any time soon since there's just so much going on between him and the two of them. It doesn't help that he's feeling a little left out again, and though it is partially his fault currently, there is still the other major factor between Ventus and Shiva to consider among other things...he could use a confidence boost in the socializing department.
On a different note, I find it really odd how similar Nathan, Shiva, and Ventus are while still being completely different as well.
