You have to think of it this way: trainer XP/Pokemon XP
Your team gained 6XP/10Xp.
Nathan's team gained 8XP/16XP.
It's always going to feel low when one team is two people. That's the nature of the beast.
I'll give you each an extra Pokemon XP though. That brings it up to as if you had defeated 3 of Nathan's Pokemon. Since the battle was under harsher strictures than normal.
