The Houndour murder is mentioned because Nathan is very, very honest for the most part.  He's also not a big fan of Ventus's actions concerning the Houndour since from what he's seen, they never caused any physical harm if unprovoked.  And he's particularly annoyed with Ventus right now because of the fact that he openly called Orthros a monster in that text he responded with.  Besides, Shiva knows a little about Ventus having a bit of a mean streak already (cuz Rattata). He's not purposely trying to bash Ventus, though, just telling it as it is. If Nathan had reason and wanted to spare Ventus the trouble, he would have.

And as for containing the dog, Nathan's rationalizing not saying anything about that because of one thing Ventus probably didn't consider: you don't get to use those techniques if the subject vanishes immediately.  Considering Delta Houndour is able to enter the Dream World at will, even going so far as to phasing in and out of existence while still in its pokeball (and being a psychic type that's very much able to sense its surroundings very easily), the chance of actually containing it if it doesn't want to be there is very, very, very low (can't capture what you can't touch, after all). Plus, Nathan isn't a big fan of just having pokemon stuck in a lab for study like that, being treated more like science experiments than actual living creatures.
