Theoretically, since all its takes to make a Shadow Pokémon is to ambiguously 'close its heart' , carefully, systematically , methodically, and precisely abusing a Pokémon could also make one. That way is most likely going to either kill the creature, though, or create disasterous results unlike the more technological methods.

Yeap, Ven's would be DEEPLY unsettled and angry that somebody bringing back those tragic creatures, and would probably dedicate himself to hunting them down and putting a stop to them/murdalating them with extreme predujice. Even Team Plasma Ventus would have balked at the idea of using Shadow Pokémon for ANYTHING other than rehabilitation....

Well, the games never specify how it's done.  But it's REALLY scary when you close their heart tight enough to change the pokemon's appearance and prevent it from opening again without an EXTREME amount of care...

But yeah, doing so through abuse would probably be...risky.  And not feasible at all for the Legendary Beasts, Legendary Birds, and Lugia...

Good thing both Evice and Greevil are behind bars, and Eldes has no intention of continuing the destruction his father started.  Ardos, however, fully states that he intends to revive Cipher in XD's postgame...and declares Michael to be Cipher's biggest enemy. This is all said in the Orre Colosseum, though, so it's rather hush hush.
