Nathan goes over to the desk, spreads the gems out (making sure to keep track of whose is whose), reaches into his bag...
...but he doesn't pull out a gem of his own to compare to the others (maybe that's a surprise, maybe not). He pulls out his journal, flips through it to his notes on Cynthia (which again, look FAR messier than the rest of his journal, with loose papers hanging out ever so slightly from a pocket on one of the dividers), pulls out one of the printouts of Cynthia's research and reads through it...
...those looking carefully enough might notice not only the drawings of Cynthia, but also that this particular paper that Nathan's flipping through has some illustrations as well. Specifically, of three pokemon arranged in a triangle around a central point...
...the drawing is a bit rough, but cave drawings typically are, and this is a printout of some of Cynthia's own drawing and research. It's a picture similar to the image on the wall at the back of Celestic Town's shrine, and some of Cynthia's associated research on them.
Nathan's looking carefully at those 3 pokemon, thinking back to what he's seen of Mesprit, thinking about that feeling of...purpose from when he looks at Calam...are the gems the same red color as the ones that adorn the Lake Trio? (coincidentally, it's also the same shade of red as Calam's eyes)
