Nathan feels Heart is jabbing at the quality of both his character and Ralts's, however unintentionally. And doing so uninformed at that. He doesn't think it's Heart's place to judge him and his friend.
Nor does he think Heart was including himself in the 'worried something might happen to Nathan' club. (Nor did I, for that matter, based on the wording of what Heart was saying/thinking)
He's only being so defensive about it because bringing Ralts/Kirlia into it was the trigger, though.
