Your saved games are kept seperate from the game folder. You can find them in C:\Users\<Username>\Saved Games\Pokemon Uranium. With the latest patch you should, as you mentioned, have a folder called "Backup" Though I'm not sure how often it generates. You can keep a copy of your save where ever you like. On your Desktop, a USB drive, any folder so long as you remember where you put it.
Now, on to the missing fonts! It sounds like one of your files was damaged, or the latest patch didn't apply properly for whatever reason. Rather than trying to repair anything, I recommend doing a clean Install. Hmm. Probably you're right, something must have been damaged through that whole transfering to a different hard disk, then back and so on... it's the only way I could explain it.
The game somehow restarted itself and now everything seems to be okay. Well, at least it said "want to restart, blabla..." and after that the error message was completely vanished. Whohoo. Got also a new Online ID.
So now I'll keep that rxdata, found in Backup folder, safe on my beloved external hard disk (゚ロ゚) And replacing it with the one found in the Uranium folder shall work if there would be the maximum credible accident of Uranium being stuck/unable to play, right? Just asking for safety reasons...
Lolz. Somehow it's awesome and hilarious that even if the official downloads are down, a complete + detailed guide of downloading it somewhere else is given. THIS is a fandom that deserves its name.
