Our very own Polaris wrote a fanfic which explains. The Pokemon goes into a special Pokeball, which contains a virtual environment just like other Pokeballs. Then a sort of holographic tutorial appears, and the Pokemon participates in the tutorial until the move is learned.
Creshire is a tiny bit different, in that both Pokemon and the move are 'digitized' through a high-capacity meteoritic superconductor. The computer sort of edits the move into their DNA, to put it simply.
HMs are entirely different and no one knows exactly how they work. An HM contains pure elemental energy in the same way a Pokemon's Special does.
