Nathan grew up with that kind of father figure too, it's just the disappearance kinda left a void because it was so sudden with no explanation. It's because Nathan looked up to Marco Warren so much that his disappearance hurt so much (hence the heavy depression for 2 years). When they finally meet again, you can bet it's going to be a happy, happy day. Sure, Marco's missed almost all of Nathan's teenage years, but that's about it.
Fun fact: I kinda decided to throw that bit of backstory in to partially play on the 'lack of a father figure on-screen' trend in most of the pokemon games (and other pokemon mediums) for the main characters.
