Note concerning Hitmonchan's last tidbit about Elgyem: Nathan is very confused about how the heck Hitmonchan knows something like that. Plus, Nathan hadn't said Elgyem's yet to be assigned species name out loud, so Reeves saying it out loud just adds to the confusion. Ummmm...maybe Reeves and Hitmonchan coined the name for the species?
He doesn't comment on that out loud, though. Just thanks them for their input and opinions.

As far as the threads between the pokeballs go, Nathan would probably tell everyone about them and what he thinks that means since he's presumably the only one who can see them right now.
"I'd recommend not letting your pokemon get automatically sent to the PC system, since we don't seem to be in the present time yet. I'll, uh...explain what exactly the PC system is later, Spira, okay?"

Nathan notices Gallade's distracted, for obvious reasons, but it isn't until Shiva says what the date is that he really understands why.
"...wait, what'd you say the exact date was, Shiva?"
Presumably, Shiva says what it is.
"...oh. Well...we should stay away from Trillium, then...there's an investigation going on there at the moment...it's almost done, and I don't think we have any reason to head there at the moment, but..."
What he doesn't say is why that investigation is currently happening (mostly because he's uncomfortable with the topic, which is probably obvious to everyone except maybe Terra). Shiva can tell that Nathan's feelings are very similar to Gallade's at the moment. For different reasons, obviously, and the synergy between the two of them is only amplifying what they're both feeling, but they're both there for each other. It's that camaraderie and friendship that keeps the both of them in check despite how uncomfortable the both of them are with being in this specific time period.

Thankfully, there's a chance to stop and take a breather when they stop to investigate the surroundings. Since Heart's going for the Ancient Items and Spira's checking out the grave and the Sableye...well, Nathan just opts to sit under a tree and take some time to compose himself along with Gallade. As well as send Bill a message.
It's after Nathan sends that message to Bill that he looks up for no particular reason...
...and then spots the TM just sitting there, a branch holding it aloft for no discernible reason.
It's a welcome distraction (albeit a temporary one).
"...check it out, Gallade. There's a TM up there." *points* "Think you can get it down with Telekinesis?"
