If you think about it, it's a very dark thought since pokemon is in general sentient beings, even more smart then humans. So, the thought of people...eat their Pokemon friends is very much dark.
A salad of Cottonee leafs? Pignite burn with cheese? Sushi of Milotic? Legs of Mudkip? That might be a huge protest or people who don't eat meat in any way. Maybe even great portion of the people are vegetarian?
Or maybe the industry in the pokemon world evolve so much they made a artificial meat who can substitute real meat, because Pokemon is more or less like the animals in our world like dogs, cats and hamsters. But animals with super powers like control fire or shoot electric energy from their tails.
And if they not that answer, than maybe there is real life animals there like real cows or Chicken since I remember see some real world animals in the most oldest episodes of the anime who show normal fish and real birds. But if there is those real life animals, where are they? Is their extinct by the population of Pokemon and predatory hunt of humanity? Or they created in cativary to serve as a substitute food?
In summary: The Pokemon world have a hide dark story. Or a story who do not make sense. If anyone could have a better explanation, I would like to hear it.

Fruit, veggies, all sort of grain and co. can be grown and harvested all normally like in our world, Mistralton City in Unova for example is said to grow vegetabes and export them by cargo plane. Miltank and related Pokemon give milk for dairy products, Combee and some other Pokemon produce or gather consumable honey.
The dilemma of meat and people butchering their Pokemon Friends for food can be conveyed to the real world where things aren't much different: Humans eat meat and kill animals for that while at the same time animals can be the closest and best friends of people (think of a loyal dog for example or a cat that comforts you on a bad day by purring while stroking her) It's pretty controversial and a personal decision whether to engage in this or not or partly, but maybe in the Pokemon World there are similar things like farms or places who breed and keep cattle, chickens and so on for the purpose of them becoming food for the people in the end, instead of cattle it's Miltank and Tauros and instead of chicken Farfetch'd for example. They're said to taste well even in canon!~
Soy products like tofu are maybe a bigger thing in the Pokemon World than in ours, given I don't think they've got animals like we have, Pokemon inhabit the world and dominate their ecosystem.
Currently scientists are developing and researching the growth of lab-grown-meat, which is - as the name might imply - produced synthetically without animals having to die for it: Particular cells are taken from an animal from which eventually grows to, well, meat in a lab. It's an expensive process still but promising in the longshot. I'd believe such a thing to be possible or even done in the Pokemon World too.

On the subject of eating meat, Terra neutral on the issue. He doesn't like killing Wild Pokemon unless there's a good reason for it, as he feels that is a waste of its life and intrisic value, but if he's low on food or hunting for his carnivorous Pokemon he'll slay and butcher them. He's mostly vegitarian, but he'll eat fish and fish Pokemon except for Magikarp and Feebas (The later because he owns Lapis, and the former because it reminds him of the later).
Also, any of you guys think we gonna have to save that gentleman from the Scimitars? If we destroy the Scimitars in the past, the ones in our time will never exist.
