Nathan does stop attacking Juni, though not because Shiva said so. He said Juni would be KOed if she didn't surrender, and he'll stick to his word.
"Calam, help disarm her. Try anything funny, Juni, and Grid here is gonna finish the job."
I imagine Calam was already instinctively moving to disarm the Scimitar once it was clear she'd surrendered, right Iron?
However, the important question here is: does Juni let Calam and whoever else disarm her?
She grimaces as you somewhat literally disarm her, or dis-hand her at least. When Calam begins clipping the cables, she says "You realize how long it will take to re-craft that in whatever time we've landed in? Yes, yes, I know about the time travel. I have all the insight of Alakazam, all the wisdom of a witch."
When all the connections have been severed, it is revealed she does not possess a right hand at all. Only the gauntlet, a fancier model she can operate just like a real hand. She sneers at you whenever she sees you looking at her stump. You also unclip all the Pokeballs, and you find a key that would let you open them.
