That's basically what taking these eggs amounts to: acting as a guardian for the species until you've helped them reestablish themselves in Creshire's wildlife.  Whether that means they start a family on their own or with their caretaker's help is up to the pokemon itself to determine.

In the case of the Absolite, Nathan has the hardest job because Mega Absol aren't something that occurs naturally very easily.  Nathan will have a very different job from everyone else because of the nature of Mega Evolution.

In the case of Moltres, it'll probably be a case of letting it go at some point when it's ready to live on its own.  As it is a Legendary species, nobody has ever seen it breed in captivity.  And also because it's a Legendary, if it wants to leave after it achieves its full power, there's nothing you can probably do to stop it, as Legendaries typically only travel with humans if they really want to.

In the case of everything else besides Celebi, it's very possible that they could just stay with their trainers and produce offspring in captivity that could then be released into the wild.  Or they might prefer to head off on their own.

There's nothing that says you can't use a Legendary in battle, but you'll get some really funny/awestruck looks if you do so, probably.  Same case as if you were to use an Aegislash, basically.  You could be like Bo and never use the Legend you befriended in battles.  You could also be more like Hayes and Latias if the Legend doesn't mind participating in battles, though.
