The whole 'beaten by a 10-15 year old' trope that pokemon has going on is in part due to said protagonists a) having plot armor because they have to due to the nature of video games and b) being pkemon training prodigies that eventually become or already are Champions who have befriended at least 1 Legendary (with the exception of Red).  If someone with Champion level skill is interfering in your affairs, you're gonna be in for a rough time no matter what.

In the case of Mewtwo, he's kinda almost impossible to control on a permanent basis (unless you're a protagonist or RR Giovanni, who can even Mega Evolve Mewtwo).  The fact that Giovanni managed to control him for any length of time at all is fairly impressive (and he wasn't shy about using Mewtwo either, given that he absolutely crushed Gary with Mewtwo in the anime).

RR Giovanni was also the only member of the team who got away with not getting sent back to his home dimension as soon as he was beaten.  He's still scheming out there somewhere...

Honestly, I don't think I'm qualified to answer that last question of yours.  I will say that I think there is definitely some bias in your arguments (given some of the wording you've used), but I do appreciate that you're actually holding an actual discussion with me.  Taking a step back and analyzing your own arguments can be a good thing to do, if I'm being blunt.
