And I believe I've mentioned it previously, but points in the Athletics Specialty also increase your top speed slightly.
It's all on Page 337 of the 1.1 rulebook, along with the Dex chart for top speed.
I would definitely apply Pain to any attempt to run away from an encounter. Movement speed doesn't come up all that often, but yeah it would certainly be slower to travel on a pained Pokemon.
