Marco and Martha are in the living room when Nathan wakes up. Both are smiling and holding hands. You haven't seen Martha this happy in 3 years.
He uses his foot to slide a cloth off of the coffee table. Under the cloth is revealed a strange glass machine, with pollen, dust, and tiny feathers floating around inside its cylinder. Occasional lightning bolts are visible within it. Every time the quiet thunder rolls, the straps glow, sending along all the information necessary to learn this epic move.

Nathan has to blink a few times to register what he's seeing. "...when did you retrieve that? That wasn't there last night, was it?"

Speaking of last night, Nathan would have told his mom about the other reason he had to go to the Skull Ruins, the other things that had to be retrieved there beyond Marco. And thus, it would have boiled down to his role in this resistance against Deoxys. As the wielder of the Sword, he needs to be up close and personal with the real deal Deoxys Prime. If all goes well, they'll defeat it and drive it off, hopefully for good. If not...well, a lot could happen if things don't go so well, so let's not think about that in too much detail.
Nathan checks the Mesprit card to see where the Emotion Pokemon is right now. Presumably, they're in position, ready to assist in this final fight. And they're Nathan's trump card to ensure Cosh won't be able to easily backstab the group...Nathan's avoided saying much about Mesprit at all outside of conversations with the group and select individuals he felt he could trust...if all goes according to plan, Cosh won't have planned for there to be a member of the Lake Trio present at the final battle with Deoxys...
But last night, Nathan wasn't going to worry about that beyond having to tell his mom what was going to happen the next day. He'd much rather spend that time enjoying the company of his family, now whole once more, instead of worrying about the responsibility he can deal with the following day.
The little things in life matter too, after all, as Nathan's parents are so kindly demonstrating in the morning.
(Oh, and I forgot to state this earlier, but Nathan would have registered the male Dratini to one of those colorless Apricorns and sent them to the PC, along with the words, "You'll be safer there than with me, at least for the next little while. Okay?")

In any case, back in the present, Nathan wastes no time teaching his pokemon how to use FLY with the Hidden Machine. Charizard gets the honor of learning FLY first, then Masq, then Kumo. Nathan won't teach it to Vibrava for right now.
He will, however, teach it to his recently obtained Seadra! "To be perfectly honest with you, Seadra, I wasn't able to purchase a Dragon Scale right away. I needed to spend all of my currently available funds on preparing to deal with the current crisis. A promise is a promise, though, and I will be getting you a Dragon Scale at the soonest opportunity. So in the meantime, I'd like to see if you can use this move. This very powerful, almost Legendary move that I'm sure almost no other member of your species could even dream of utilizing." It's not every day you get to see a FLYing Seadra, after all.

(Speaking of FLY, what are the details on the souped up version of the move?)

Nathan has a question for his dad before leaving for Cress on the back of Charizard, the FLY HM in hand so that everyone else in the group can teach it to their pokemon as well. "So, are you going to be joining us in fighting Deoxys Prime in Elanor? Or will you stay behind and defend a different area?"
