The details are vague, but you experience the same emotion you get when you stare at that bulletin board of Legendaries in the Almanac war room.
"Whoa. Okay, that was a rush..." The sheer amount of emotion was almost overwhelming. The power of a Legendary...it's truly something else. Nathan has to take a moment to center himself.
Once he does, though, it's time to get to the heart of this matter. "...the ocean, huh? Hmmm...I'm actually about to go looking for the HM for DIVE, so I think I definitely should be able to help even if the problem is underneath the surface of the water. Probably even going to end up dealing with related issues along the way if my gut feeling is correct..."
That leads into the next question. "So...I wanted to ask you something, Mesprit. Would it be okay if we were to...well, to keep it simple, partner up and help each other on a more regular basis? I've been worried about some of the things I've seen and heard, but I'd definitely feel more confident with tackling some of those issues if I know we've got each others' backs. And I wouldn't want you to bear the burdens you do without someone to share the load, either."
Even if it's unofficially happened already, the question is still an important one. Nathan really is concerned about Mesprit and the state of...well, everything. He knows this won't be an easy commitment. He wants to help, though, in whatever small way he can. Asking this question is just how he's voicing it.
Besides, Mesprit also represents something...special for Nathan. It was Mesprit's prophecy that helped him start finding his own path and meaning in life. Mesprit might owe Nathan for freeing it from its 'prison', but Nathan also owes Mesprit quite a lot in a way. That's why he considers Mesprit a friend.
