The injured Nucleon just shrinks back into the far corner of its cage. If it got scared enough, it might attack, but usually it will try to hide or flee first.
Most of the commands just let you deposit an item into the cage. There IS a logfile of how each Nucleon came here. Things like:
-Evolved in the lab
-Evolved in the submarine
-Unknown; collected by Water Scimitars in a city
-Wounded by the military
-Found on Garlicburg wandering loose
That kind of thing. So while some were the subject of experiments as Eevee, most were collected to hush up the existence of Nucleon and co-opted by Scims.
