Well, the military does want to search you to make sure you haven't removed any contraband, so you'll have to deal with that problem sooner or later. Naturally they know contraband can be stored in Pokeballs, so they'd be checking those as well.
Unfortunately they don't know about Apsispockets.
Other than that, they seem very relieved that the violently-dangerous parts of the problem was dealt with, and that the League is sending some Shieldmaidens, who are well known for their ability to resist radiation. (You can meet the Maidens on the way out if you have anything to say to 'em).
