You do have the proper tools, so as long as you take the time (which is no problem in diceless mode), you will eventually get it out without damage.
A Pokeball won't work on it, as it's too large to count as an item and too dead to count as a Pokemon, but Telekinesis will be very easy in combination with the buoyancy of underwater work.

We can assume you get it safely back to land, at least. 

Excellent.  First thing Nathan does once they've got the fossil on land is call Dagny.  Gallade's standing guard, watching for any stray groups of Scimitars both with his eyes and his psychic senses.  He's certain they would love to jump on an opportunity like this...

"Dagny, we've got the package.  Haven't encountered any trouble yet.  The sooner it's secured, though, the better.  Need to discuss what to do with it and where to put it with you.  Should we bring it to the gym for now, or do you have another spot in mind where we could meet?"
