If I remember correctly, "Challenge Mode" ups the difficulty level of the AI trainers you encounter, but without scaling up the Exp given for the battles. Which makes it more of, you know... a challenge.
I haven't tried the Nuzlocke mode yet -- and you are quite a brave soul for wanting to start one right from the get-go! Maybe once some implied improvements to it come down the pipeline, I will.

I've never done a blind Nuzlocke before, let alone on a game so well done, so I'm thinking it will be interesting. I haven't run into any issues with it so far though yet. Are there some glitches or something I should be worried about?
Not that I'm aware of. But there's no shiny clause (yet!), so if you encounter one and you've already made your capture for the route, you're SOL. Some of the Gyms are tricky, so be careful. Gym 4 was especially difficult for me to clear, and I'm not on a Nuzlocke run.
