I'm not sure if they're still available or not, but let me describe the process to make sure you did it right for 2nd saves. When did you get the gift on your first file?
1. Make sure you're patched.
2. Make sure the 2nd save file is far enough along - I think you have to be in Kevlar town at least.
3. Select the save file but do not enter/activate it yet - just make sure it's at the top of the screen, highlighted in green and saying "Continue".
4. Then go down to Mystery Gift, select it, and choose the gift if one is available.
5. You have to go to the Pokemart and collect it before activating mystery gift on any other save files. If you never actually activate a save file but you choose a gift from multiple saves, it will only make the most recent one available in Pokemarts.
6. You can now repeat this process on other save files.
If you've done all that, then I guess they are just unavailable at the moment.
