Well, it's partially from Shiva's sudden outburst, but it's also because of the recent troubles with Ventus.  Nathan would rather just avoid approaching her about the topic all together right now since he doesn't really have anything else to say on the matter.  He's not wanting to push any buttons again so soon after (mostly) fixing things with Ventus.

Plus, that's twice now that he's seen a sample of Shiva's anger.  And both times, it was also without warning.  For all he knows, she could yell at him again if he brings the topic back up!

MAYBE when we go to pick up the egg, he'll (briefly) ask about it again.  But that's only if Shiva actually tells him it's at the daycare before we pick it up, and he certainly won't want to go into detail about it if he does.

So as things stand right now, Nathan's being overly cautious for what he thinks to be good reasoning (even though it's faulty)

Abra wasn't really being disobedient in the gym battle. He was evading, as he was told. But he does it in his own way : )

Fair enough. Oh, and yelling at someone is pretty much out of character for her, since 1. she has enough control of her emotions to prevent this from happening and 2. her anger and wrath are rather cold and wicked instead of the hot-tempered I'll-shred-you-to-pieces type. If someone's nice to her, she can be as charming and kind as ever - if cornered and pestered, she'll just show how nasty and vicious she can be. Quite a contrasting nature, indeed, but it matches somehow well with the Fairy Type (which is, suprise suprise, her Type of choice) - it reaches from sweet exemplars like Sylveon to vicious Shiinotic. Most of them are more than what they are on the first glance, as well as Emotions playing a big role for them.

At least Helios the Abra did not get hurt during battle and had his fun to evade everything, so it's perfect. ^^

It's probably hardcoded, knowing Silph.  They don't mess around with their products (they invented the Master Ball, after all!).

As for the Upgrade, as I said, Silph also developed that.  Though the data for that is probably easier to obtain than a Porygon's data, since it's useless to anyone who doesn't have a porygon. Of course, there might also be those who attempt to sell phony Upgrades...  

And as for the Dubious Disc...nobody knows who makes those.  And whatever they do to Porygon 2, they corrupt its data slightly, causing its movements to glitch and twitch frequently at best, and making it faster, frailer, and more powerful.  Obtaining one of them is...difficult.  You typically only find them in shady and dangerous locations in the games, such as the hideout of the vilanous team (let's just discount ones as battle facility prizes for BP as player convenience as opposed to hard fact).  You won't find them anywhere that isn't at least a little shady. Creating one of them would be incredibly risky, I imagine.

Larry knows basic code and could take a month to get one line of code to work if it was for porygon (Larry knows how silph co does it but couldn't do it with out some help from a professional programmer/hacker) but Larry knows insiders to sliph co and a group that is hacking devon co so Larry can make an digital EXP share? (takes more time then a code for porygon)

when Rachel wins the gym battle Larry will try to hug her to celebrate her victory (smart move to start a more than a friendship relation) if she loses that's a whole different ballpark

he didn't grab it around the neck or like you would choke some one he grabbed it like this

It might still go hostile and bite of the sudden contact with you if it feels like doing so, depending in what mood the snake currently is.
