Giving him a slight boost would help him keep up with the rest of the party, and make it feel like he's contributing to fights, rather than being a hindrance.

Yeah, I'm puzzled as to why Sage seemingly doesn't have any experience when we've been building ours up for 2 months, and Valder came in with a little to compensate for that...

Maybe it's something to do with his backstory?

Sage has exactly the same bonuses as Valder came in with, plus a little extra money and Pokemon experience. He's just not much of a fighter.

Increasing Vitality across the board would just make for longer encounters instead of more exciting ones, and wouldn't be realistic. Why are all the enemy Pokemon so much tougher than yours? That'd be silly.

I did give Sage some starting boosts but I will revisit and see if somehow one got missed or something.

I'm not usually difficult when it comes to rules, but I explicitly read that Ability boosts and move boosts stack on pg 368. Can you please point me to the rule that contradicts or overrides the one I read? This confuses me greatly...

Just to save a little time, @Iron, it's page 336 in the copy you provided, 368 in the most recent version.

In both versions of the book, there's a FAQ that says this:

Q: Can I stack Attribute increases on my pokemon?
A: Moves that increase the same Attribute won't stack, but take the higher increase into account instead.  They don't stack with Items either, only Abilities.

Where in the book did you happen upon move increasing Attributes not stacking with abilities, if I may ask?

I see, you're right. I thought we were talking about stacking in general when there is a specific exception for abilities. A subtle difference but an important one. I overgeneralized.
Also reiterated on page 51.

In that case, Shiva, you may now stack something like Nasty Plot with Plus/Minus.

Moves still cannot stack with each other. Moves and Items also do not stack.

I wonder if a move like Helping Hand is intended to stack with something like Nasty Plot.

Another thing I happened to look at while browsing the core book there: Apparently, Attributes cannot be decreased to 0. 1 is the minimum. So the Paralysis would have taken the Pinsir Trainer's Dex down to 1, not 0.
