Probably going to be the same three Pokemon like the last time, which were Abra, Espurr and Braixen. Yes, magical fox because Shiva herself doesn't how his sadness is because of Ven and how he hates him. But do not worry, Shiva will not ask what exactly has happend or why fox reacts the way he'll do. If he wishes to not have anything to do with the researcher, then Shiva has to accept and adapt to this.

If you are going to do that, I suggest having Shiva ready to immediately recall them if they actually try to attack Ventus, as he'll waste no time releasing Hanael to Magnitude it to KO, as he tolerates VERY little aggression towards him or his Pokémon, even if the aggressive Pokémon happens to be one of his friends. Kirlia can attest to that, since he was on the receiving end of their ire for threatening Lucifer one to many times for their tastes!

This is going to be a fairly personal battle, though, not just a battle for the sake of battling.  A complete stranger watching would probably put Nathan incredibly on edge.

Agreed, but Heart could always just watch from a distance, out of sight and range of Nathan/Kirlia if he want to be occupied doing that. I think he rather let his character train/bond with his Pokémon, or go around item/special thing hunting, since it let his character do things in the meantime.

I'll prepare for this, thanks for the info. But I'll leave the reaction of Braixen towards Ventus to @Iron's discretion. Shiva does not know that his sadness is due to Ven, so in her view nothing actually speaks against having him train the same three Pokemon like the last time she tutored Raphael, but after seeing how fox will react to be brought to the researcher... Well, she'll certainly be more careful and adapt to in whatever way that seems best. Not going to confront Ventus about it - since I STILL don't wish Shiva to find out since it'll cause way too much needless trouble within the group - rather care for the magical fox himself.

Its in no way, shape, or form involved involved with the Mission, my love, so rest assured that Ven will not put his meddling hands in the matter. Given his past of being an ex-criminal of Team Plasma, though, if Shiva actually knew about that and accepted it, his insight on how such a shady organization works and way to subvert them could have been valuable, but alas, that shall never happen...
