If it's anything like that trapdoor in the tower, we won't be able to open it unless we get the blessings from the Legends that have sealed those holes shut. Still, we could try, though, and Terra would certainly not be against it!
Oh, and concerning the Fortress itself: if anyone has a camera on them (that isn't a Pokedex, unless that function works down underground) or can sketch really really well (Nathan!), I suggest they take/make pictures of the entire Fortress (inside and out) before the group leaves. The reason being is that those pictures can be given to Keni, who can likely use them to make a Card for use to instantly go all the way down there and bypass all the gruelling journeying a second trip would take when/if we get the ability to crack open those trapdoors (if they require Legendary permission/power to open). If that ain't possible, then getting those pictures would still be important for the League/researchers, for fairly obvious reasons.

If I'm right, it isn't even Legends that are the keys, technically. At least, not in name. One MIGHT call them Legends because of their place in history, though.
Based on what Sneasel said, I'm fairly certain Sarimanok's Dragonite is one of the keys. And tracking them down probably isn't going to be easy. They definitely aren't in the Skull Ruins. We aren't likely to be paying the Eye a visit on this trip at all.

Hmm what TM I should choose? Maybe get Shadow Claw for Lancelot and Ice Wind for Gustav for better checks against Grass Types? Or should I take Head Smash and Rock Blast for Percival and Heracross? With Head Smash and Lairon Rock Head ability, I could deliver such monstrous attack without Recoy. Maybe I could grab Draco Meteor if it have or maybe Outrage both for Koa. Or maybe Giga Drain for Typhon. Honestly I in dillema. Help?

This isn't as freeform as you're thinking, Spirit. We're still bound by the TMs that canonically exist in the main series games and Uranium. If it isn't a TM in any of those games, it isn't a TM we can pick out here at all.
Of the ones you listed, the only eligible ones are Shadow Claw, Giga Drain, and Icy Wind. And Shadow Claw can't be taught to Doublade unless Iron's approved if already because it isn't on Doublade's movelist in the book.

Fine by me! I'm more than willing to divide the bounty of Unusable/Any of the Mega Stones up with you or anyone else, and if they're remainders it's probably in our best interests to take them for ourselves, no matter if they're usable or not. After all, they could still be profitable if you find the right bloke that wants one....
Another thing that possibly needs to be addressed is if Nathan and/or Terra will take this 'Final Stop' of sorts to play around with their own personal Cards from Keni, and if departure will be delayed in order to bring Marco into somewhat presentable/working condition (and outfitted with Pokeballs) before we head back to the surface. Depending on the outcome of 'exploring' them, we could have more firepower to level against Deoxys, which is frankly what's needed unless it's possible to Diplomacy the Alien Super Virus (Which I highly doubt will happen, but hey, hope springs eternal).
Oh, and whether or not Terra should sit out the battle against Deoxys, due to being mind whammied by them earlier. That too. Should Terra just.....not participate in that, on the off chance he could get brainwashed/possessed and throw a wrench in the works mid-battle?

I do remember a while time ago Iron saying Doublade could learn Shadow by a certain mount of XP. Can I teach Shadow Claw to Doublade using the TM instead @Iron?

So.....they're 30 'Unusuable' (Practically speaking) Mega Stones, along side the pairs of actually usuable one. Quite a bit, and plenty for everyone to get a large and fair share of the bounty!
Okay, first question: @ PhantomUnderYourDesk, @ Mikaruge108, and @ Spiritmon , do you want any of those Unusuable Mega Stones, and if so, how many? Second Question: What about the remainder of the usable Mega Stones? How do we split them up between us? Third Question: will Iron at any point Roll out what those Unusuable Mega Stone are, just in case they want to spring a new Delta Mon/Newmon onto us that was formerly thought to be extinct that has them? Relatidly, is there something Mega Stones for Primal Pokemon, like the Primal Bulbasuar that Nathan has? Oh, and could a Ditto potentially turn into one of those Extinct Deltas and be able to utlize those Mega Stones?
