Different topic, but I was a little bored, so I decided to compile a list of our current pokemon that can/will eventually be able to learn FLY from the Bulbapedia/Uranium Wiki listings.
Charizard
Pidgey
Vibrava
Swablu
Unfezant
Dragonite
Doduo
Togetic/Togekiss
Tropius
Fletchling
Flygon
Genesect (only with the proper modifications, maybe? This is the only HM Team Plasma's Genesect is able to use, after all.)
Dunseraph
Xatu
Honchkrow
Golurk
Volcarona
Drifblim
Archeops (Spira got a Plume Fossil, right?)
Thankfully, this list is much shorter than the one for ROCK SMASH.
I guess Delta Steelix could also maybe learn FLY?
And what about Nathan's Seadra, @ Iron? Would it be possible for them to use FLY since they're able to use Sky Attack?

EDIT: You corrected it, so never mind!
With the Mecha Volcanion parts (The water pumps/blasters, specifically) grafted/modded onto them/her, Arete could conceivably fly like they did in that Movie that featured the real deal, and ergo being eligable to learn FLY because of that/they're a Legend so TM applicability is more flexible for them.
Like the wind, I come and go as I please... but I am always there to provide a comforting breeze.

Or ask them to breed/teach the Beldum Agility, Icy Wind, and Hammer Arm, if I were to make an alternative suggestion (and if it's actually possible). If the researchers can breed Tutor Moves onto the floating metal arms, you might as well take advantage of that and get a coverage move for Ground Types, and getting Agility and Hammer Arm via breeding means you won't have to pay 38 and 45 XP (respectively) to gain access to counter Dark and fellow Steel types AND gain a potent DEX buff (Which is better than straight Defense in most cases, since it plays a quadruple role in Accuracy, Initiative, Multiple Actions, and Critical Hits). You'd be without powerful dual STABs that could Flinch as a trade-off , but I'd say it's a worthwhile trade overall. That, and Stair City/Dagney probably has Iron Head TMs and/or a Steel Type Tutor that could beef up a Metagross pretty easily on one front, and Zen Headbutt is a learnable move for a fairly modest XP cost. Plus, Metagross starts off with Metal Claw and Confusion, so your living supercomputer won't be without servicable attack options, mate.
EDIT: Forget that DEX also plays a role in Evasion Rolls too, and generally makes travel faster on mount Pokemon that can't learn FLY. That too!
Hmm, you are right. Zen and Iron Head I could get later, and Iron Defense I could get via experience or even Tutorial session. Agility, Icy Wind and Hammer though could be better options for the Super Computer. We gonna face a Legendary Invasion, so Heart could request Iron Head TM later on along with another Beldum. Not to mentioned Agility could be used as a counter debuff for Hammer Arm, since the later reduce user Dexterity. If not Icy Wind is a option, Ice Punch could a alternative. Since Beldum it is a arm, he could put himself in Ice and deliver a gelid attack. There is that too.
@Iron, is this options be possible for the young Beldum be teach, since the breeders is that good? It could be possible. Also, I want to cancel the trade of the Drain Punch, since I remember both Viktor and Gallade both know that move, and they could teach Golurk that move in Tutorial Sessions.
Kogeki currently ability to active in battles: Anticipation.

No, I think the moves it can get work out pretty good.

Nice idea you brought Ditto out to clean up the water, Dragonstrike, as now that it's seen Latios they have access to a nerfed version of them via their Transform! Was that intentional, or not?

;P
Technically, Ditto could attempt to Transform into Primal Altaria or Seikamater from memory as well since it's seen those pokemon in their...well, pokemon forms.

Heh heh! Clever as always, mate!
True, but before you didn't have confirmation that Ditto could even pull off such stunts as Nerfed Legendary Transformation (With or without Will Buffing) prior to DMG , so that little pink blob is becoming a veritable arsenal of Legends to pull out on someone! Heck, you could even use those versions in League Battles, since they're technically still a Ditto beneath their Transformation!
