It wasn't mean to Nathan directly, really not... I'm sorry for this. Looks like that thing between her and Ven is not that much more than a horrible misunderstanding... As soon as she cleared issues with Nathan, she'll go to look out for Ven. She has his phone number to set up a emergency meeting, and there is no way she wouldn't try to fix bridges with that person who formerly called her 'his best friend' and 'adorably beautiful'. Even if she goes down and gets rejected, at least she tried.

How would he react then/what does 'VERY' different mean?

He would still want an apology to both Nathan and him for saying those hurtful things. After that is dealt with, though, he would be willing to listen to her about the whole issue, and apologize himself for being so harsh, leaving her when she needed him most, and for causing her to become clinically depressed. He's going feel like shit when it dawns on him that he snub Shiva for no real good reason...

As for different reaction, he would have praised her abilities to high heaven and attempt to initiate even more cuddles to assure her that while she not as fierce of a battler as Nathan is, she's far crafter and more devious than he's ever capable of being. He'd also explain that evryone has their own battle styles, and that and everyone's is perfectly suited for their needs! He cares for her greatly, and normally would never even DARE to disappoint her! 

Of course, simple miscommunications and overspeaking happened, and the party is more splintered than ever solely due to Ventus. Fuck me....
