I still prefer going with the two missions, as they're still more low risk than going up against a criminal baddy at this stage of our charas.' growth arcs. Sure, we managed to beat Boldore and his minions without getting anyone KOed and Primal Triggered, but that was a fight against a borderline feral and territorial Pokemon that'd acted carefully and retreated the first sign of getting Fainted. Fighting a gainst a criminal, who probably doesn't have much to lose with going all out and being as annoying and/or nasty as possible to avoid capture and continue their crime spree? They're probably going to be a fair bit more problematic to deal with, and that's assuming they don't have any tricks, traps, or allies lying in wait for us.
Plus, completing two missions is better than just one in terms of being efficient, and shows the Guild the group is willing to undertaking what amounts to menial work for the betterment of the whole organization, and are also being smart about their choices to boot. Taking risks can be a good thing, and I don't think the group taking the E Mission would go badly even in worst case scenarios, but why take it just yet when we're not entirely equipped to deal with the full range of negative consequences should things go up the creek?
That, and I don't really want to brave a Desert Dungeon this early in the game. Be it IRL or in a tabletop setting, rarely are those sandy wastelands anything remotely nice to experience, least of all unprepared.
