Well, I feel she is not that wrong about how they should work and stick together to manage a base of Water Scimitars when Nathan and Ventus are in a silent spat and avoiding one another. ._. Plus, she already experienced fights between Nathan and Ventus, it's nothing that new to see, and now it's even affecting her directly, she cannot and doesn't want to ignore it.

I wonder what will it take for Nathan to start developing a healthy fear of the Supernatural and Magical, even if most of it comes from or is created/facilitated by Pokémon? They has been more than enough evidence and shit that has happened to the group to suggest that, even if true magic is almost unheard of, what takes its place most of the time is...not something to make lite of, or try to rationalize away...

He doesn't really fear those because of one simple reason: everyone can use pokemon, so there's easy access to ways to fight back even if your facing such forces as long as they aren't overwhelmingly powerful compared to you.  Red has also proven that it is possible to fight even the most powerful legendary pokemon if you are skilled, dedicated, and determined enough, which helps solidify that belief greatly (in my notes from my discussions with Iron about the timeline earlier in the campaign, Red and Blues' travels are the only ones that have practically no secrets from the history books)

Even if you have a method to fight back against magic/supernatural forces and overcome them, that doesn't mean you stop being afraid of them though. Or, at the very least, hold a great deal of healthy respect for what such forces can do. In Ventus eyes, even if he has both the brains and Pokémon to fight against magic, he is ALWAYS paranoid about it because it can fight back just as hard, or sucker punch him or his friends in ways they least expect (Like the Deyo Flowers (To Him)). He would also be quick to point out that, in the event where they do succeed against magic, it will still incur some sort of cost on their part. That, and as they grow stronger, so to does the enemies they will face.

H...how neat that despite that paranoia, Ven said at some point that he accepted Shiva's fondness and connection to the magical and fae. That must have been quite a step for him/he really must care for her lots.
