Yes, the gems are the same red as the Lake Trio gems and the red of Calam's scarred eyes. They are similar in shape - the forehead gems being slightly hexagonal and the tail gems being oval. These that you have are smaller and less organic-looking, but clearly inspired by the Trio, or made in imitation of theirs in some way.

...and pulls out a red gemstone.

But this one is whole.  And it looks exactly like what Ventus and Hearts' would if they were to be put together.

Frankly, Nathan's dumbfounded...

"...they look like very, very good replicas of the tail and forehead gems that Mesprit has, though they're a tad bit smaller than the actual things.  It looks like they're at least partially artificial..."

When Heart mentioned the Lake Trio, Shiva...well, something came to her.

The gems.... What Pokemon featured red gems on their being? True, Mesprit, Azelf and Uxie. Which Pokemon did Nathan mention having met? Mesprit.

Whoahw. Feels like being blessed, even if she's only silently theorizing now.

"I was exchanging numbers with a friendly Astronomer that came to me asking whether he can battle Lilith, must have been around afternoon but before dinner time when I found it magically."

Her gaze on Nathan intensified. "Now then, please be a little more specific IF you know anything, it's pretty late and I had a long day." Though due to having spent a few hours of pleasant sleep under the starry sky at the top of Vapor Falls, she's not directly feeling 'tired', she just wants to head back to dorm eventually.

That declaration caused the sociologist to startle a bit as both eyebrows shot straight to his hairline at the boy's reveal. 'We all possessed fragmented replica's of Merpirit's body jewelry?! What in Reshirim and Zekrom........? How did we-' he thought, before his gaze passed over Ralts once more, and he had quick series of Eurika moments.

Merspirt needed Kirlia/Ralts to 'Open their hearts' in order to free them.
Ralts was their representative Pokémon in Cheshire.
Nathan and the group had been trying to accomplish this, to no avail thus far.
The boy and his dancer were/still are highly stress about the various problems and responsibilities they were dealing, which included freeing the Lake Spirit from its confinement, judging from what he saw from their conversation about Shadow Pokémon last night.
The boy devolved Kirlia into Ralts today, and avoided answering his question why he was like that, yet both had a relieved air about them.
The Spirit Gemstones subsequently appeared in all their respective possession shortly after they reunited, bearing a striking resemblance to Merspirt's.

All those various facts and observations came together to form one solid conclusion, one of which he was fairly dead certain about.

".....I first found mine on my person after entering the GSC, but it could have came into my possession earlier without either me or Lucifer noticing," Ventus said with a distinct tone of seriousness, before he pressed onwards and said:
".......Tell me, Nathan, do you think Ralt's devolution and these Gem's sudden appearance in our lives are connected? ........And if so or regardless, do you think these are both these events connected to the Merspirt in captivity in anyway? "

Shiva does take a glance over Ventus in a faint smile, before she eventually decided to speak up once again. "You're practically airing what I was just thinking, dear. I don't know of any other Pokemon that I'd connect with gemstones... Well, except Sableye probably. That's...pretty cool, isn't it?"

Ventus conclusion came to Heart realize something. "You dont mean...Mesprit somehow give to us this stones? I think its a pretty hard to believe Ventus since Nathan itself say Mesprit was seal from what I can remember. There is no way Mesprit could release himself from that seal." Then Heart heard about Ralts devolution. "Sorry I think I heard wrong. You say Ralts...devolution. I see and heard about many things during my travels, but a pokemon to devolve its the first I heard. Sure Mega Evolutions its a temporaly evolution, but a Pokemon to DEVOLVE its the first time I see."

Than Heart mind somehow blow. "Wait a minute...if you are telling the truth about Kirlia have devolve..."Then Heart look to the little Ralts in the bed. "You telling me that Ralts...its the same Kirlia of Nathan?!" Heart was now cleared surprise and mind blowing. " Then Heart begin alight the points in his head. "You have devolve Kirlia to his preivous form Nathan? I not judge but how? And why?"
