Nah, I prefer to think he have some punishment. He literally wanted to end ALL existence using the Pokemon who rules them. The hell is filled with people who did less than him.
Depends on which UBs we're talking about. Necrozma and the Cosmog line are all technically Legendary UBs, they just don't have the UB classification officially because they've been living in the universe of gen 7 Alola for so long, and are thus treatedlike any other Legendary. Necrozma after absorbing light, however, is classified as a UB in the TCG because its form changes are alien to the primary universe. All of the pokemon actually classified as UBs in the games are just normal wild pokemon in their universe, though. Which is a really, really scary thought, tbh...
Ultra Necrozma is also very, very unstable, and Necrozma as a whole isn't exactly in the best mental state after losing most of its power, even after being calmed and regulated by a highly skilled trainer.
I think Cyrus's 'punishment' is being eternally trapped in the Distortion World. I don't think Giratina would let him leave if he were to try (not that he wants to). But I digress. The only ones who 100% know Cyrus's final fate are the Creation Trio and Arceus themselves.

Yes! The Jirachi gifts all cause some sort of alteration. You can pick one for yourselves if you like, and I put some in the initial description.
The choice is permanent, however, because your characters didn't know what would happen either. I may think of other effects for the gifts later.

Yeah, you can cause the evolution of those two Pokemon now! And Heart can always start a fire without matches or Fire types!
I have a slight idea about the new appearance. Nothing much drastic but here the description:
The ember you have say Iron, red tattoos in the form of flames around his arms, a symbol of a flaming heart in his chest (in the place where his real heart is), and a lock of his hair take a scheme of black red colors. Is acceptable Iron?

Hmm....I want to try my hand at capturing Basildon, it it's alright with everyone. Would be a decent enough challenge for Angie,or Anubis if she somehow gets creMed. Any objections?
Also, in case you are wondering, Terra really doesn't react all that much to the Jirachi Event at the STEEL POWER flowing into him. He's still rather shock up and out of it Delays, so I'll have him recover in the Chrome era.

I pretty tempt in take the Smore encounter or the Shieldon encounter...a living fossil could potentialy be a awesome price for rarest items, since Shielddon its a pretty rare items...but it might be a bad decision since they a extinct race. Maybe it would be a souvenir to Bill?

Most fossil Pokemon including Shieldon have been revived every now and then. It wouldn't be hard to explain, especially if you enlisted the help of Professor Laurelin.

I will say that capturing pokemon that are extinct in the present shouldn't have very many consequences besides the potential to reintroduce them to the world. Given it's a well known Fossil mon, that isn't an issue to worry about at all.
In the case of Primal pokemon like Ray and P-Glaceon, they can exist in the present time, they're just extremely rare.
Funnily enough, this is a VERY relevant topic for multiple pokemon we've been/will be interacting with. None of it should pose any major issues, though, besides having really rare, borderline one-of-a-kind pokemon in 2017.
