If Nathan doesn't end up killing the Rattatta, Ventus most Lily will. Unlike with the Pm set trainer, someone was actually lethally harmed, and it's a wild 'mon that did the damage! Plus, there is an established president of Ven slaying feral beasts, so it's not like the group can use that argument against him. One way or another, that Rattatta is going to did tonight!

Eh, I won't allow anyone to kill that Rattata, neither Nathan nor Ven. Shiva does not want to catch it, just defeat it, drive it off, and that's it. Nature surely is cruel, but people are scary, there is no need for the rat to pay her actions with her life!

And that's why I'm hoping Shiva manages to stop Nathan. This kind of action is one he's capable of, but it's very out of character for him. He might regret doing it later if nobody stops him...

Well, just make sure Nathan gets to say his piece first before anything happens.  Because he will attempt to stop Ventus if he insists on continuing.

That's another big reason why she does not want him to kill it. Even if she has to drag him forcefully away from Rattata, even if she has to threat him by harsher actions, even if a vile witch in her shows through.
