An Everstone, once Crafted with an Encounter, is useful in breeding to preserve the parent's personality aspects. The Daycare Couple used one to get Dizzy.
It also makes it easier to pass down Surprises - stat surprises shared by an Everstone parent will cost 1/4 XP for the offspring.
Let's say you bought +1 Str for 40XP on Azumarill, gave her an Everstone, and she had a little Marill. Marill could spend 10XP to gain that same +1 Str surprise, but if he wanted a Dex surprise it would still cost 40XP.
From some other things Shiva has heard in the past, she can think of several things the Magic Crystal could be. Could be a Dragon Stone/Light/Dark Stone, or something related to space, or these:
"Tale the Ninth and Final! With a pattern of blazing light the sky was filled. By shooting stars it was torn. Purple fires in the firmament did burn. They grew, they approached the ground, and the ground they impacted with the force of a dozen Hydro Pumps. When the men of that time did arrive at the site of impact, nothing but brown stones they found. Touching two of these stones caused blinking lights, purple crystals come to life and legs extruded from boulders. A small purple eye, like but unlike the King's Eye, did open and stare at those first men. Soon, they did learn how to encourage the stones to grow. The swollen stones did float a man's height above the ground, and many together could be chained any amount of weight to support. A long story short to make, those early men a flying castle did build, and above Creshire did soar, raining fire down on their enemies. Until one spring day, with shimmering flower petals decorated, the castle did pass too close to the Altar of Fame. Suddenly the stones long limbs did sprout; they lengthened and stretched and to the skies returned! These new Pokemon left few children in Creshire, but always they were attracted to the sites where initially they did fall."

There are also some symbols on the shrine. They look like nonsense, until you recognize some that belong on a Cleanse Tag! These must be true names of Ghost Pokemon and this shrine wards them off or entraps them. Kecleon doesn't care, he just stands on the statue of Groudon, a black silhouette in the darkness.

Heart was impress with such tale. "That guy was tough and determined I guess. Its not everyone who can stand up with courage against a legendary. He have guts until he gave up." Heart touch the symbols in shrine. He didnt understand very much, but he reconize some of those letters. "Hmm, these symbols resemble a bit the Cleanse Tags in my time. These must be some sort of ancient laguage the future people must have use as a base to create the Cleanse Tags. Or maybe vice-versa. Shiva would like see such marks around here." Heart then notices Kecleon Glare the statue of Groundon. "What wrong Kecleon. Something bothering you?"
Kecleon is basically dancing on the statue to show he doesn't care about this legendary Pokemon. The statue, as you search it, appears to be quite solid despite having no mortar in between stones. It has its arms upraised, mimicking the legend where it raised and lowered the mountain, turning lake into tarn.
So I think you get the feeling there could definitely be a Honedge around here. But where, more specifically, do you search? Heart look the statue, then the murals. "Hmm...." Something was conected in some way. Heart try to remember about something to do it with Honedge its somehow conected with that. "If I recall right, Honedge its a spirit of living being who inabits a sword after a long time. If this story is true, then that guy have die after be tortured by a Groundon. But if die then where....?" Then Heart look to the hill where it was a lake and the solider guy have throw his equipment and Groundon have transform the lake into a hill. "Problably there is some sort of sword there. A one a torment soul would go to possess. Its a shoot in the dark, but it still something." Heart then decide to aproach the dry lake where the guy throw his equipment in the story and begin his search.

The weapons wagon is stuffed to the gills. It's guarded by a bunch of mount Pokemon, including a Bastidiodon, but only one bored human. Pointy weapons aren't as valuable a weapon as a good Pokemon. "Sirrah, can I thee assist?"

Up close, you can tell the lake has not fully dried up. You get about three meters of muddy beach, then 10 meters of lake surface. In the mud you can see evidence of old stuff, like a doll made of threaded stones and a couple coins. Mostly it's garbage though, like pot shards.
The water is undisturbed.

Not sure if Nathan knows much about what kind of item it might be or what it might do. That's @ Iron's call. Regardless if he knows, holding the item does make Nathan slightly uncomfortable, so he hands the item back as soon as he's done examining it.
EDIT: "...nope, don't know what it does, unfortunately. It appears to be an actual seed of some kind, so...it's definitely not a Miracle Seed or similar...you could try to give it to one of your Ghosts to hold and see what it does, I suppose. This isn't exactly a topic I'm super familiar with, unfortunately. I grew up on a ranch and am also an amateur historian, I guess you could say. If you wanted to test that in a battle at some point when we have access to convenient healing machines again, I'd be more than happy to help with that."
And finally, when Spira comments about the cloak and the design Nathan sewed onto the back...

Nathan doesn't know what this seed is, so he can eliminate that it's anything historical or ranching-related. As a farmer he does think it's a real seed of some sort, and not like a Miracle Seed.

Heart try to think again in some solution. He reaches the pokeballs and release both Viktor and Golett. "Guys, I need the help of both of you. We are in the past, and there is a certain pokemon I think there is close somewere, a Honedge, a Sword ghost pokemon. Since both of you are ghosts, is any of you guys feel anything in this place? Any sort of spiritual energy or something who might remember a ghost pokemon here?"

Terra nodded along as Sir Artist taught him more Legendary Lore, slowly digesting the wisdom they shared and storing it away for later use. Given the group's run ins with Legendary Pokemon , the paranormal, and their trips through time, there was a decent chance such Knowledge might come in handy. Better to be prepared for nothing, than it is to having nothing prepared at all!
However, with learning new things comes questions about them, which the rugged wanderer had a couple for the skilled painter.
"Ah.....I see. Though Legends were just...... themselves. Could be anything they wanted , and do whatever they wish. And us humans....all we could do is try and make......sense of it. *Shrugs* Guess I was wrong. Hm....what are the Legendary Beasts and......phoenix's name? As for the commoner's subtle apprehension concerning him, he ignored it completely, and continued providing aid to them all until he could no longer, and it was time for him to move on. He was used to such suspicion, discomfort, uncertainty and/or wariness being directed at him given his life long status as a sub-normal outsider/rugged wanderer, so their reactions hardly bothered him. It was simply the way things were for him most of the time.
Well, before he came to Cheshire and joined the group, anyway. That decision changed/was changing his life and outlook in more ways than one, for better and/or worse!

Neither bothered or intimidated by the mount Pokemon (for he had no reason to feel either, in his opinion), the martial monk marched his way towards the weapons wagon and to the sedate soldier. When they asked if they could help him, he paused for a moment to think about it, before nodding his head..
"*Nods* Yes. Saw this wagon full of weapons, and became.....interested. Been looking for a....good arm to defend myself for awhile, so had to get a closer look to see if they were. *Nods* They are. Can see all are very high quality and good.......craftsmanship. So now I want to get one, if I can. *Shakes head* Don't have gold or silver to pay for one, though. But......"
As he trails off, he pulls out his two Treasure Maps, and presents them to the man.
"....I have these. They are Treasure Maps. Got them from an......explorer after doing a big favor for them. *Shakes head* Don't have.....means or supplies to search for the treasure, though, so been keeping maps for a......long time. *Frowns* Too long, I think, so.....mayhaps I trade these for some weapons? Can't use them, but I can use an arm. Think you can put Treasure Maps......better use than me too. So.....?"

So I think you get the feeling there could definitely be a Honedge around here. But where, more specifically, do you search? Heart look the statue, then the murals. "Hmm...." Something was conected in some way. Heart try to remember about something to do it with Honedge its somehow conected with that. "If I recall right, Honedge its a spirit of living being who inabits a sword after a long time. If this story is true, then that guy have die after be tortured by a Groundon. But if die then where....?" Then Heart look to the hill where it was a lake and the solider guy have throw his equipment and Groundon have transform the lake into a hill. "Problably there is some sort of sword there. A one a torment soul would go to possess. Its a shoot in the dark, but it still something." Heart then decide to aproach the dry lake where the guy throw his equipment in the story and begin his search.
Up close, you can tell the lake has not fully dried up. You get about three meters of muddy beach, then 10 meters of lake surface. In the mud you can see evidence of old stuff, like a doll made of threaded stones and a couple coins. Mostly it's garbage though, like pot shards.
The water is undisturbed.
Heart try to think again in some solution. He reaches the pokeballs and release both Viktor and Golett. "Guys, I need the help of both of you. We are in the past, and there is a certain pokemon I think there is close somewere, a Honedge, a Sword ghost pokemon. Since both of you are ghosts, is any of you guys feel anything in this place? Any sort of spiritual energy or something who might remember a ghost pokemon here?"
They think for a while, then both nod. They're unable to pinpoint it, but they think there's a strong Ghostly energy nearby. Besides themselves, of course.
When they both nod, Heart put again his brain to work. He look a bit the lake and another idea pop in his head. "If the guy have throw his weapon in the lake, there is two places it might be: In the muddy banks of the lake, or in the middle of lake in case he have already accept his fate, unless he would want to recover his equipment." With that idea in mind, Heart have return both his ghosts and bring Kecleon and Gustav with him. "I have a idea of where to go. Gustav, I need to help me take a look in this lake. There is a powerfull ghost pokemon around here, problably buried in this lake. I have a slight idea of where to go. I need you to use bubbles to clean this dry lake. We gonna check both the muddy banks in case he have throw his bag close to the lake, or maybe in the middle since he Ground have altered the geography of this place. I think we are in the right path."
